Quoting a comment with quotes = borked up formatting.
I was just replying to a comment that included quotes which included other quotes, and the formatting went crazy. Normally I delete all but the person I'm responding to, but in this case I wanted to multi-quote my reply to show the context of what I was saying. Text from quotes was appeared in the wrong person's quote boxes. I understand HTML enough to fix it, but it was time consuming and frustrating. Why doesn't VS use BBCode like most forum software?

It all has to do with legacy software. Originally, quoting was just a text-based thing.
With VS v4 we added the fancy conversation model, which just took the (sloppy) text-based comments and did the best job it could of parsing it out into the neat left-and-right staggered display.
In VS v5 that method of quoting will no longer exist. Going forward you will be able to quote a maximum of one comment and that comment will be self-contained rather than jumbled into the new comment's body.
Plus, it will all be very user-friendly and pseudo-GUI-based, so code-touching will never again play any part in quoting.
