Was there some explanation as to why/how it flipped from "cripple fight" to fight for gay rights?

Controversy arises when Big Gay Al becomes a counselor for the South Park Boy Scouts. Meanwhile, Timmy resents a new handicapped boy who steals attention away from him.

So big gay al gets fired and the boys try to start a rally to get him back into scouts...nobody showed up until the cripple fight broke out.
