Boxing is about getting punched in the head round after round no skill just a thick skull, while this wasn't really a great example MMA fighters have to be trained in grapples, ground fighting, submission, stand up, etc. While the ref should have called two of those knees (no kicks while your opponent is on his knees, and one of them looked a little too low), the ref did a great job at the end calling it just at the right time.

There have been boxers that tried to break into MMA after it became popular in the states to cash in on the big money but never made it very far because boxing never trains you for matches that only last 15 minutes and end on the ground.
